I like using a head shot with the sniper rifle. Or using the nuke on the fourth floor.

First time was eliminating the Master with my trusty Alien Blaster.
Most of the rest of the times were done through convincing the Master.

Strickly speaking, I didn't kill him. He killed himself.
To the soul's desire
the body listens
What the flesh requires
keeps the heart imprisoned
What the spirit seeks the mind will follow
When the body speaks all else is hollow

But I really enjoyed a LOT more killing the Overseer. Man, what an asshole.
Same here. I always thought they should bring him back for FO3, though!
(Maybe cloned?).Incidentally, that's a thought I'd always wanted to see in a Campaign, so I might include it in one.

The first time I played, I never even met up with him. I just blew the nuke and ran.

The cutscene should have shown you emerge from the vats, or at the very least show you actually being dipped. It was anti-climatic to see you dangling above the pit.
One day...

They should have let you be leader of mutant army in your human form with hardened power armor. Or made you a mutant with a new kind of power armor.

You can't convince Master that the mutants are impotent...
... cuz they aren't! Fuck sakes how do you think Francis is going to *pump* you in FO2?
BUT: you can convince him that the mutants are sterile. There's a great difference, and you'll know what it is when you grow older.

fine fine, impotent is a bit OTT but essential its the same thing, you can't reproduce...

If you are impotent it just means you can't get it up. Why do you think people use Viagra?
So that means the super mutants are not impotent but sterile like mules.
