Of course SS2 was fantastic! But if you look back to the balance of "shoot-em-up" with "think-it-through," Deus-Ex: Quest For My Nuts, for instance, did a much better job.

Indeed! Water-effects, etc, done right! The development team hired people specifically to work on water-effects since it is such a key part of the whole Bioshock atmosphere. Ken Levine said so in the other trailer they have for download on the site.

and I'd thought you're smart. SS(1), unlike other games, let you choose how much "shoot-em-up" and how much "think-it-through" you want to have before you started playing, so the "balancing" you're talking of depended on you. Hence my 'taking it out of context' is irrelevant - I just generalised an instance of ignorance, didn't I?
