Of course SS2 was fantastic! But if you look back to the balance of "shoot-em-up" with "think-it-through," Deus-Ex: Quest For My Nuts, for instance, did a much better job.

Indeed! Water-effects, etc, done right! The development team hired people specifically to work on water-effects since it is such a key part of the whole Bioshock atmosphere. SS(1), unlike other games, let you choose how much "shoot-em-up" and how much "think-it-through" you want to have before you started playing, so the "balancing" you're talking of depended on you.
