Edit. Sorry gone 2am here and brain isn't functioning properly, if you used the booster reapply the patch. The booster will overwrite the patched maps with the unpatched versions from the bos files and the original bunker01 map didn't have a trigger to activate those three recruits.
If you haven't made a path as instructed in the editor readme, back up your edited recruits first.

I thought that he used the BOSedit trainer for that changes and if he did there is no escape from that squad member countering; it triggers when you press 'DONE' button and return to main map right after finishing Mission 1 because max. character number at the recruiting pool during mission 1 is 3 (your main character,Farsight and Stitch) until you return to the bunker alpha.When you edit your squad with a external program (like trainers) you can see that members in the mission but as I said when you return to the main map...sad news
Well the lesson there is not to use trainers. Most of them were made before the official tools were released, so there will be issues with any changes made by the 1.27 patch anyway.
Unless you are 20 missions in, use the official tools. It even has a cheat option (for those so inclined).
