Applying Mods- Fallout 3

Don't worry this isn't a thread on how to create them so read on.
I get the normal .ESP files that alter or add something. As all you do is put them in the data folder, simple enough.
Then theres the other files such as .DDS that alters texture and such. Currently I'm trying to implement mods that add/alter current items within the game (different combat armor color) and characters (better texture).
Could anyone guide me on this? I never worked with .BSA files and such so i have no idea on how to handle this. At most all i know is with those mods they change current items so i should make a back-up of them.
Any help would be appreciated.
